The export template function in Skim is awesome. Is there anyway to use it to export each note into a separate file rather than all of the notes being in a single file? I’m particularly interested in markdown exports, but I imagine the same solution would apply to most output formats.

No, you can only export to a single file. It should be pretty straightforward to write a simple command line script that splits the file along certain markers though, and use that to post process it manually.
