Is there anyway to keep both the text that was added to highlights and the
text that was highlighted when I convert notes to the Skim format? I
primarily read PDFs on my iPad, and when I highlight, I'll add text notes
directly to the highlight. However, when I convert the notes, highlights
that had no annotations by me use the highlighted text as the note text,
but highlights with annotations use the annotation as the note text. Is
there a way to preserve both?

No, that’s logically impossible, as there is only one place to put it.
