I've been trying to hide the menu bar whenever skim launches by setting the
LSUIPresentationMode value to 4. This works fine with other apps, but in
skim the menu bar returns as soon as I click on one of its windows. Any
ideas?

Skim sets the presentation mode options whenever the main window changes, so it is able to support different modes for different windows on possibly different spaces, e.g. you can switch between a fullscreen window on one space and a normal window on another.

Of course what you are doing is a serious hack, and you should not expect it to work.

If you really need this, you should build your own version of Skim from the sources.
